The Bears shot a three-round total of 894 (310-296-288) and finished 10 strokes ahead of Oklahoma and Texas, each shooting a 904.
Rounding out the top five were Colorado (905) and Oklahoma State (912).
Williams earned the conference's individual honors by shooting a three-round score of 215 (72-72-71), defeating Oklahoma's Kelsey Cline and Oklahoma State's Par Nilsson, who each finished eight strokes back at 223.
Seniors Jimmy Walker and Brandon Sanders also closed strong. Walker finished fourth in the tournament with a 224 (80-71-73) and Sanders finished tied for fifth (78-77-71=226). Rounding out the scoring for the Bears were freshman Jon Antunes in 29th (80-76-79= 235) and freshman Adam Meyer in 35th (86-78-73= 237).
The victory is the first Big 12 Championship for Baylor's golf program and the fourth for any Baylor team. The men's golf team has now finished in the top five in nine of their last 10 tournaments. Of these nine tournament finishes, seven have been in the top three.
The win is Williams' first ever, and Walker now has five top-ten finishes this spring, including one tournament title and two second-place finishes.
The Bears look to continue their hot streak on May 17 when they return to action with the NCAA Central Regional. The tournament will be played in Stillwater, Okla.
